We have SCOM SP1 installed on Windows 2003 Server. How can we monitor an
Exchange 2007 SP1 SCC installed on Windows 2008? Should I deploy agents to
both nodes?

Yes deploy agents to all the nodes of the cluster make sure to use local
system as the action account for the agents. Set the agents to allow proxy
(under Administration Agent Management properties of the agent). Down load
the Exchange 2007 Management Pack and import it and your SCC cluster virtual
server along with the physical nodes of the cluster will be discovered by
the MP and monitored.

Steven should I enable proxy for the servers that host HUB/CAS roles? Do I
have to do anything else, because scom doesn't monitor Windows 2008 as OS..

No, Agent Proxy on cluster nodes should be sufficient.
